Could it be you are trying to copy a tile and the farp at the same time ?
To the best of my knowledge, you must go to tile mode to move a tile. In other words - use the info tab to move the farp and the tile tab to move the farp's tile.
Blue is right, when you place (or copy and paste) a FARP marker, you need to identify it with a tile for people to see it in game. If you just place the marker ,it will only show on your HUD, and not on the ground . So in your map, just add a tile to each marker, and your good to go.

Maybe I should show you what I've done so you can tell me how to proceed:
I extracted the C05M01.bms from c40data.pff, and made only one change to the map: added another FARP, by copied the FARP at start point and pasted it near enemy base. When playing, the new FARP showed up in HUD, but not on the ground!
So I added tile #54 (helicopter pad) to the FARP, saved it (C05M01.til), and replaced the original in c40data.pff. The new tile showed in game, but I lost all other tiles in the original!
My question is: how do I add the new tile to the original C05M01.til? (All I want is add another FARP and its marking to the map!)

Hey check and see if u used the same list of tiles list 1 , 2 ,3 ect, if you used a diff list. The tiles will change and u may have used the wong tile , bepinding on what tile it is u may not see it.
OK, I know what to do now: Extract the original .til, make the change and replace it to the one in c40data.pff just as I do with the .bms. Silly me!
