It's been ages since I mapped C4, & I have the memory of a small rodent. I remember that you can place a FARP on a stationary ship. I also remember not having much luck putting a respawn point on one.
I think Charger or Bluetiereign would be your best source for how.

Yes you can have a FARP set for players to re-fuel off the deck of the ship.
Place your FARP on the map, in this case the water area where you'll have a ship located, the FARP is place at default height, meaning do not enter any value in the z box. The FARP is actually on the map and not on the ship so the FARP does not need to be deck height.
Place the ship over the FARP, the FARP should be located near the rear of the ship, or if it's going to sail to that point, set your waypoints to go to the FARP located on the map and then the ship stop's over the FARP.
Players should be able to land on the deck and not fall through and re-FARP at any time.
No, you can not have the FARP move with the ship, just incase you wanted to ask!

Charger is right on the target. The indicators of a farp landing will only be in the radar - since tiles cannot be elevated (to my knowledge). Also, if I remember correctly, there is a stock TDM map with one of these in it.
Also make sure the ship will not sink under the water or u wont have a hard surface to land on. You can also place a cement dock there to. in both cases you need to use something other than a tile for the marker as they go to ground level under the water.

Use the Landing Craft, I don't remember the full name... But on that ship there is a large flat area on the back, simulating a heuy landing area. The texture has heuy landing already on it, so there is no need to mark it, just put the FARP next to it. Worked fine for me, the misson I used it for was a island rescue, where the player needed to escort a chinook to retrive a small group of soldiers on a island, the chinook then returned to the carrier and landed fine also.
