2 questions...
what is the .cpt file?
can anyone explain how the sectors are layed out in this?
polytrn_sectorcount 4 ; width of sectors
polytrn_wrapx 1 ; do we wrap on X?
polytrn_wrapy 1 ; do we wrap on Y?
polytrn_origin -2 -2 ; move terrain origin by this amount (X,Y)
polytrn_sectors 3 1 3 4 ; width here must match above
polytrn_sectors 4 2 4 3
polytrn_sectors 3 1 3 4
polytrn_sectors 4 2 4 3

ok, forget that. i got the sector layout figured out.
i just don't know what the .cpt file is.

I don't know, I thought maybe he might know what that cpt file is - either him or Pappy.....

Open a picture editing tool Photoshop works great,
create a new image 1024 x 1024 Grayscale.
Bucket fill the image using a light to medium gray shade.
Divide the image into 4 equal squares using your best gestimation. Just try not to cross over the center in either direction.
using the insert text tool select a font that can create huge text like courier new (400 points should do). Using black or white for the text shade, In the upper left corner type 1. (lol) Moving to the next upper right corner type 2 then 3 and 4 in the last to squares. I'm sure you know where were headed.
save the file as raw format 8 bit no interleave. size will be 1.0 Mb if correct. Edit your .trn file to use the raw file u've created.
open the medtool select your terrain and switch to the height or depth screen and you will see exactly where your tiles are being moved around. Its probably best to zero out all the rows and start with
1 0 0 0
0 0 0 0
You do not have to close the editor just make the change to the trn file and switch to page 2 and re add the trn with the latest change.
That should get you closer to understanding the puzzle.
There is probably a real explanation in the directx sdk if you want the facts.
But this way you get to compile you 1234 terrain into a map and fly through it.
As for the cpt files they should be compiled for each map but. you can substitute one of the available one at a loss of performance and a few sharp triangles.

The cpt is the skin/mesh of the terrain which is then overlaid with colourmaps and so forth.
